Officials said at least 29 people who were on board the Dumai Express died in the accident, but there was still an unknown number of passengers missing.
The search and rescue operation was being hampered by inaccurate ferry information.
The vessel's manifest listed 228 people, but the number accounted for has surpassed that figure.
A total of 240 have so far been plucked from the sea off the coast of Karimun island, in between Sumatra and Singapore.
Local police chief Yasin Kosasih said rescue efforts would resume on Monday as high seas at nightfall had made conditions unsafe.
The Dumai Express got into trouble about 30 minutes after departure from Batam island when it was hit by a large wave, reports indicated.
The ferry began taking on water, and it sank about an hour later, a local navy chief said.
Dozens of people were picked up by other boats passing through the area.
Hundreds of Indonesian ferry passengers have been killed in recent years, with vessels often overcrowded and safety measures unregulated.
